just incase, here is what I have been using::
USE RW_TOOLS TO CHANGE TRACK HEIGHT
*Use for NYNH ACELA, ACS64, AEM7, GG1

1. Close TS2017
2. Open RW_TOOLS --> ROUTE BUILDING TOOLS --> CHECK ROUTES/SCENARIOS --> Select YOUR ROUTE --> RAISE OR LOWER TRACK
3. Raise the track by 0.9800 [ACELA 0.9650, AEM7 Toaster /ACS64 = 0.9800]
4. DO NOT Update Track-Side Objects - Switch Stands
5. Clear BluePrint Cache via TS2016ClearCache.bat
6. Clear InGame Cache: Settings --> Tools --> Clear Cache
7. Launch TS2017
8. Run New Catenary via NYNH OLE Gantry Tool
9. Close TS2017
10. Open RW TOOLS --> ROUTE BUILDING TOOLS --> CHECK ROUTES/SCENARIOS --> Select YOUR ROUTE --> RAISE OR LOWER TRACK
11. Lower the track back by -0.9800 (M)
12. DO NOT Update Track-Side Objects - Switch Stands
13. Clear BluePrint Cache via TS2016ClearCache.bat
14. Clear InGame Cache: Settings --> Tools --> Clear Cache
15. Launch TS2017

Ah don't know whats gone on there. You might have to re adjust maunually. Is the vegetation still in the right place?
