Intro
I wasted 7 hours of my life hunting all these achievements. It could've been faster had there been a simple guide, and I figured I have nothing to do today so I'll make one myself. Good luck, provide feedback if you think some things aren't clear and I'll see what I can do.
Important Information
Here are some things you should know before anything:

1. Even if you get the achievement, do not exit out of the level. While progress towards missions is saved even if you die, you must actually finish a stage to keep all that progress. This applies to everything, including animals saved, score gained, any lives you may have farmed... everything will disappear if you don't finish the stage. So ALWAYS finish your levels if you completed a mission in them. Since there are only 3 missions you can have at any given time, even if you get the achievement the moment it's complete, you still need to finish the level so that the game can clear it out and give you a new one.

2. Progress towards missions is saved between deaths. This means that there are a few missions where you can make the process a lot faster by just making some progress, killing yourself, and then repeating over and over until the mission is cleared (and when you do clear it, finish the level).

3. I'm not kidding, you should never exit out of levels. You're going to hate yourself if you follow point 2, grind a ton of stuff, and then exit only to find your progress was lost.

4. Black Bombs are a limited resource. DO NOT THROW THEM AWAY. Especially the higher star ones, as those will make the black bomb missions a lot easier to deal with. If you do run out of bombs, you can get a 1 star bomb everytime you do the Nights level.

5. You're going to learn to love Windy Hill Zone 1, 2, and Desert Ruins Zone 1, 2 if you follow this guide.
Missions 1-13 (Collect X rings)
1-13: Collect 500/750/1000/1250/1500/1750/2000/2250/2500/3000/3500/4000/4500 rings

Note: Rings count towards the mission by just picking them up; losing rings will not remove them from your progress. You must still complete the stage to keep your progress though (dying won't reset your progress either)

In my experience, you will have one or two of these ring missions at any given time until you complete them all. Normally you'll make progress towards completing the missions by just focusing on other missions instead, so I'd suggest not focusing on these exclusively.

The two best place to farm rings are:
Nights Stage: Found in Windy Hill right above Zone 1. This stage can be played once every 100k points earned. Clearing the stage will net you 700 rings regardless of whether or not you lost any beforehand, as long as you hit the floating circle.

Sky Road Zone ?: Appears after clearing Sky Road, this stage basically exists for farming lives and rings. If you have him, using Super Sonic is great because he has a built-in electric shield effect, so you can grab nearly all the rings. A perfect clear will yield around 500+ rings.
Missions 14-21 (Clear a Zone with X rings)
14-21: Clear a zone with at least 50/75/100/150/200/250/300/350 rings

You should be getting these pretty easily from just normal playthroughs. All of these missions can be completed easily and quickly in Windy Hill Zone 1, as it's the easiest stage to remember and avoid damage, and getting 250 rings there is simple.

As for me, I used Sky Road Zone ? to do the 300/350 ring missions.

As a final resort, remember that the Nights stage will give you a free 700 rings at the end (if you make the jump), allowing for easy clearing of this mission regardless of how you do on the rest of the stage.
Missions 22-24 (Jump X Times)
22-24: Jump 30/100/250 times

It does not matter where you do this, you just have to jump a lot. You can do this in any Zone, but you still need to finish the level; you can't complete the mission and quit.

The way I did it was get to the end of a Zone (I used Windy Hill Zone 1), and instead of hitting the capsule, just jump until you complete the mission, then land on the capsule.
Mission 25 (Climb a ledge 5 times)
25: Climb a ledge 5 times

It doesn't matter where you do this. Just find any drop point, and keep falling off it and pulling yourself up.

Mission 26 (Move along the ceiling for 5 seconds)
26: Move along the ceiling for 5 seconds

Desert Ruins Zone 1. In the very first 2D section, as soon as you go up using the middle platform (two worms will launch up from the sides), jump to the right, kill the bug so it doesn't get in the way, then do a wall run on the right all and keep holding up right. Eventually you'll end up hanging on the ceiling and you can just move around for 5 seconds until you get the mission.

Missions 27-29 (Spin Dash for X seconds)
27-29: Spin Dash for at least 2/5/10 seconds

IMPORTANT: While not explained to you in the game, you can spin dash indefinitely in most places by spin dashing once, then pressing (and holding) the spin dash button again. If done correctly, you will see a white flash (you can see it in the gif below).
In this state, Sonic will keep spindashing unless he hits a wall, spring, enemy that takes more than 2 hits to kill, or double jumps (you can single jump with the spindash and it'll keep going when you land as long as you're holding the spin dash button).

If you're constantly spindashing through levels then you should clear these no problem. 2-5 seconds will come naturally, though 10 may be harder. The easiest way to do it is to just reach the end of Windy Hill Zone 1 and spindash on the sphere the capsule is on:

Missions 30-33 (Pull off X Wall Jumps)
30-33: Pull off 1/5/10/20 Wall Jumps

1-10 is easy, you can do those in Desert Ruins Zone 1 in the first 2D section. Immediately after going up the first lift, go left like normal, and you'll actually be forced to walljump to progress. Just spam jump while holding up and you can easily do the 1-10 missions there.

You can do the 20 jump mission in the same area by "sliding" down the wall and jumping after you lose some height (this way you'll be able to do the 20 jumps without running out of wall).
In order to slide down a wall, hold the crouch button. You should see Sonic "hold" the wall, and after a little while he'll start descending. Then just jump, and tap/hold crouch as soon as Sonic starts running up the opposite wall to stop him. Repeat until mission complete. Do note that if you hold the wall too long with one crouch, Sonic will jump off by himself and you won't be able to continue the jumps.

EDIT: Below is unnecessary, but I've left it in case anyone wants to do it that way.

I did in Lava Mountain Zone 3 at the very end of the level where Red gets big and chases you down. I did it here because due to the width, it's possible to walljump between these walls without actually rising, making it possible to do 20. Short demonstration:

Missions 34-36 (Run along the wall for X meters)
34-36: Run along the wall for 10/20/30 meters

Best done in between the walls on the last area of Windy Hill Zone 1, though this can be done anywhere with 3D wall jumping. Also note you can Spindash on the wall once to give you an extra boost if you need it.
Missions 37-39 (Defeat X Enemies with the Spin Dash)
37-39: Defeat 10/20/30 enemies with the Spin Dash

Desert Ruins Zone 1 was designed for this. One playthrough will get you all the kills for every one of these missions. From the start of the level, just spindash, hold down the button so you keep spindashing (and the direction you want to spindash in), and run over every ladybug in your way. Don't jump off the ramps, just spindash on them and you'll get plenty of air. The first 3D section of the zone will get you 20+ kills depending on how good your aim is, and there are two more 3D sections after that which can help get you any kills you may still need.

Note you should not spindash into the snails, they'll stop you and won't die. The centipedes that launch out at you will also sometimes hit you, but will sometimes get killed by the spindash. And I shouldn't have to mention that you shouldn't spindash the giant worms either, it's pointless.
Missions 40-42 (Defeat X enemies by bouncing)
40-42: Defeat 10/20/30 enemies by bouncing

One of the more annoying missions, as half of the time you'll end up kicking enemies instead of bouncing on them. An easy way around this is to turn your back towards the enemy, that way you don't lock onto them and can bounce on them when they start walking towards you.

There are two easy places to do this:

Windy Hill Zone 2:

The pirahnas and ladybugs are easy to bounce on, and you can even kill all 4 of the spike balls with bounces.

Des(s)ert Ruins Zone 3:

The place to do this is on the first checkpoint, on the purple/blue licorice with 6 ladybugs underneath the checkpoint. Once you trigger the checkpoint, just walk backwards so you fall to the bottom platform with 3 ladybugs and bounce on them (remember to be facing away so you dont' lock on). Then jump up and bounce on the rest. Kill yourself, repeat until mission complete.

Missions 43-45 (In one attack, use X lock-ons)
43-45: Use 3/4/6 lock-ons to defeat one or more enemies

This mission isn't difficult at all. 3 lock-ons are possible in almost every Zone, so you can get this anywhere. 4 lock-ons can be achieved on the spike monsters (visible two GIFs up) in Windy Hill Zone 2, and 6 lock-ons can be done in Desert Ruins Zone 1 on the second 3D section where you'll see two rows of 6 ladybugs on either side.
Missions 46-48 (Kill Enemies in this specific way)
46: Kick 1 Enemy

If you needed a guide for this... I don't blame you. Game does a horrible job explaining controls. Kicking is Jump + Crouch when you're locked on.

47: Kick 100 Enemies

Best place to do it is Desert Zone 1, it has a lot of enemies you can kick. It's honestly a grind, but a clear of the level by kicking everything should get you around 50-80 counts.

48: Multi Lock-on to a single enemy and defeat it with a single homing attack

You should be able to get this from just playing normally. I'd say the best place is Windy Hill Zone 2. There's plenty of Snails that require two lockons to kill with a homing attack, the boss can also be killed with a multi lock attack, and the stage itself is short.
Missions 49-54 (Defeat X Enemies)
49-54: Defeat 50/75/100/200/250/300 Enemies

Desert Ruins Zone 2. Murder the bees. For the higher requirements, you can make it faster by dying after either set of spiraling bees, and killing them over and over until you clear the mission. Your progress will be kept throughout lives, and so long as you finish the level once the mission is cleared, you're good.
Missions 55-57 (Find X 1-Ups)
55-57: Find 3/6/9 1-Ups

As they don't have to all be in the same level, you can get this pretty easily by playing normally. Just remember that you have to finish the level to keep your progress. That said, the two best places to clear this are Desert Ruins Zone 2 and Sky Road Zone ?.

I would recommend Sky Road Zone ? for this, as the level was practically made for farming lives and there are plenty throughout the stage.

If Sky Road Zone ? is too difficult or isn't unlocked, then Desert Ruins Zone 2 will work fine.

For Desert Ruins Zone 2, the best place to farm these is at the end of the stage (it's when the boss complains that we'll make him look bad). As soon as you get launched out of the flower, run to the underside of the area for a free 4 lives, then hit a spike or splat on the wall and repeat as necessary.

Missions 58-60 (Cyan Laser Missions)
58: Kill 20 enemies with the Cyan Laser

Windy Hill Zone 1. Immediately after landing on the first checkpoint, run to the dark side of the cylinder to find a laser upgrade. Fire yourself at the cyan diamond, and you'll have killed 12 enemies. Then just kill yourself and repeat it one more time to get the mission (but don't forget to actually clear the level too!)

59-60: Collect 10/50 Rings with the Cyan Laser

Windy Hill Zone 1. On the start of the area with the third windmill (after the second checkpoint), you can run to the dark side of the cylinder to find a laser wisp and an easy 59 rings.
Alternatively, in the final area before the end of the stage, you'll land on a checkpoint with a cyan laser right in front of you. Just pop it and fire straight to get around 27 rings. Die to repeat if needed, then finish the level.
Missions 61-66 (Yellow Drill Missions)
Desert Ruins Zone 4 is the easiest place to do all of these drill missions, so I will list how to clear them in that zone for all the missions.

61: Be a Drill for 30 seconds

Just be a drill for 30 seconds. Keep moving in circles or something and running into other drill power ups to keep the timer going. Not hard.

62-64: Perform 5/10/20 Drill Jumps

When you get to the area where you have to drill upwards, There will be ground on the right, but empty space on the left (and rings pointing to the right to tell you to drill jump). Just keep popping in and out in this area until you do finish the mission, hitting Drill capsules to make sure you don't run out of power.

You spin me right round, baby
right round like a record, baby
right round round round

65: Defeat 10 enemies with the Drill

Just make sure you hit every worm in the drill section. They don't go away either, so this should be easy and you can take your time making sure you get them.

66: Collect 50 Rings with the Drill

There are rings all over the underground, and plenty of capsules to keep the drill going. Just take your time and grab rings until you clear it.
Missions 67-68 (Orange Rocket Missions)
67-68: Collect 10/50 rings with the Rocket.

Tropical Coast Zone 2 or 4 are the only levels with the rocket. Either one works fine, though I recommend doing Zone 4. It's especially easy if you use the rocket powerup exactly where you found it, as it will be right under a lot of floating rings. Try to shoot down the middle and you'll absorb them all. If you do manage to get them all, you'll have all 50. If not then it's not a problem, you'll launch again a few more times in the level anyway and there are plenty more flying rings.
Missions 69-75 (Indigo Asteroid Missions)
All of these are best done in Windy Hill Zone 2, so I will write the guide on the assumption that they're being done there.

69: Find a Bonus Room with the Asteroid

Shortly after the asteroid powerup, there's a loop. In asteroid form, the inside of this loop will have a portal to the bonus room.

70: Spend 20 seconds in Asteroid form

In the same place as above, activate asteroid, go in the portal, but don't collect rings or fall down. You can just sit there for 20 seconds and clear the misison easily. Though just to be safe, you can wait a little while before going into the portal.

71-73: Destroy 10/20/40 pieces of terrain with the Asteroid

On the same map, grab the asteroid, jump on the platform immediately above it, activate the power up, and then move right and try to get as much terrain as you can until time runs out. AVOID THE BONUS ROOM; the inside has no terrain, and once you exit it your powerup is immediately gone. Jump and float over it (remember holding jump to charge it makes you go higher) Once the powerup runs out, kill yourself and repeat until the mission is complete.

74: Defeat 20 enemies with the Asteroid

Before the asteroid powerup, there are 10 enemies. There's a ladybug, two towers of 4 spiky ball guys, a snail, and then the asteroid power up. Run past these enemies without killing them (it doesn't matter if you take damage, just don't kill them), and then once you have the power up activate it and run left to kill them all. Then kill yourself on the pitfall right next to the ladybug and repeat.

75: Collect 100 rings with the Asteroid

Go into the bonus room, grab all the rings, die, repeat until mission is done.
Missions 76-77 (Crimson Eagle Missions)
Desert Ruins Zone 1 is the easiest place for this.

76: Fly for 30 seconds as the Eagle

A bit difficult if you don't know where to start. In the second 3D section, you'll find the Eagle power up. Do not use it right away, you won't get enough flight time. instead what you'll want to do is head to the second grounded eagle power up, get on the slanted platform before it, then jump and fly and head towards the other powerups to keep flying. DO NOT USE THE BOOST. Using the boost will cut out a lot of flight time.

Starting point:

77: Collect 50 Rings as the Eagle

In that same area, just fly through rings. Easy.
Missions 78-79 (Magenta Rhythm Missions)
78-79: Collect 100/200 rings with the Magenta Rhythm.

Silent Forest Zone 2 is the easiest place to do this. Lucky for us PC users, we don't have to do the minigame that the Wii U players did. So once you get the Rhythm powerup, just spam jump as fast as you can and you'll get a ton of rings. There's also about 3 of these powerups, which is plenty to reach both goals. Though be warned, we were not intended to move this fast, so on the third power up (you'll be getting chased by a spotlight) if you spam too much after you collect the final note you'll drop straight into a pit and die. All powerups before then are safe though.

If you don't make enough to clear the mission, you can just kill yourself and repeat a section with the powerup, or replay the level.
Missions 80-83 (Black Bomb Missions)
VERY IMPORTANT: You can only get bombs as rewards for finishing a few missions, or from finishing the Nights level. DO NOT GET RID OF YOUR BOMBS. Especially high star ones.

Below are all the missions that reward you with bombs. Higher Star Rank missions give you a bigger bomb, which can make it a lot easier to do the missions. Save all your bombs for the missions!

4 Star:
  • Mission 60: Collect 50 rings with the Cyan Laser
  • Mission 79: Collect 200 Rings as Magenta Rhythm
  • Mission 87: Earn 8 Bonuses on the Goal
3 Star:
  • Mission 16: Clear a zone with 100 rings
2 Star:
  • Mission 61: Be the Yellow Drill for 30 seconds
  • MIssion 62: Perform 5 Drill jumps
1 Star:
  • Mission 25: Climb a ledge 5 times
  • Clear the Nights Stage

80-82: Defeat 1/3/5 Enemies with a black bomb explosion

Edit: Credit to Daisukemara for telling me about Frozen Factory Zone 4 and the ice blocks.

Frozen Factory Zone 4 is the easiest place for this. The ice blocks you'll see in the indoors section (second checkpoint) for some reason count as enemies (For example, if you jump on them as Super Sonic you'll start getting points). Thus it's possible to clear the mission here even with a level 1 bomb, so long as you're surrounded by at least 5 blocks like in the screenshot below:

Tropical Coast Zone 1 can work too. Immediately after the first checkpoint, you'll find 3 orange guys, 6 beetles behind them, another 3 orange guys, 5 more orange guys that will come out of a trap, and then another 5 that will come out of another trap behind those. This gives you 22 enemies to work with. Aggro them, run over a few to make your bomb bigger if needed, and then when the powerup is about to end run into the group and try to catch at least 5.

83: Collect 50 Rings as the Bomb

Windy Hill Zone 1. About halfway through the level, if you stick to the top path (making sure you're above the windmills), you'll come to a checkpoint with a bell in front of it, and more than enough rings on the paths in front of it. Just activate the bomb there and roll through the rings. Just be careful not to fall.

Mission 84 (Pacifist Zone Clear)
84: Clear a zone without killing any enemies. Incredibly easy on Windy Hill Zone 1, and it's also one of the quickest stages to do, so just do it there.
Missions 85-87 (Earn X Bonuses at the Goal)
85-87: Earn 3/5/8 bonuses on the goal.

Two easy places to do this. Tropical Coast Zone 1, where immediately after you hit the spring at the end of the clouds, you'll get launched towards the goal capsule. Land on it without touching the ground and you'll get the bonuses.

Alternatively, you can go to Des(s)ert Ruins Zone 3, and find a hidden cannon in a pitfall that will shoot you to an area that ultimately puts you way above the goal capsule. Then just do one normal high jump (do NOT double jump) and land on the capsule.

You can see the cannon off to the right here:

And the pitfall where it is is here:

The jump:

Missions 88-93 (Clear Zones without deaths/damage)
According to Clewis, apparently you can clear the same zone and have it count towards the mission. That said he also mentioned that HIdden World Zone 1 would be a good Zone to use for this, as the only requirement to beat the zone is to let time run out (about 30 seconds) and not get hit by the very slow moving cube. Note that hitting the cube with a homing attack will add to the time. So I edited the below to reflect these changes.

88-90: Clear 1/3/5 Zones without losing a life

Any zones work as long as you're used to them. You can clear the same zone multiple times and it'll count towards progress; thus either do Windy Hill Zone 1, or Hidden World Zone 1 to do this easy.

91-93: Clear 1/3/5 zones without taking damage

If you managed to get all the red rings, then this is trivial by just using Super Sonic and not dying. If not, then the zones I listed above are simple enough to where you can beat them without taking damage.
Missions 94-100 (Perfect Boss Runs)
Note: If you have Super Sonic, you can cheese almost all of these, though the bosses are easy enough to where it really doesn't matter. Also keep in mind, the requirement is only for the boss battles themselves. This means you can die all you want before the boss, as long as you beat the boss without getting hit. Unfortunately since the bosses are complete pushovers, I didn't fail any of these missions so I couldn't test whether or not you could die to the boss, fight him again, and complete the mission without taking damage.
I've included videos of each of the boss fights in case you wanted visual aid.

94: Zazz

At the start just run after him, as long as you keep moving you won't get hit. You'll get to a wall where you have to jump up two platforms to reach him. You can either wait for him to throw one of the moons, or just jump quickly and wallrun up the left and, like a cow, jump over the moon when he throws it. Then just keep running to the right again, if you keep moving you won't take damage. When you actually fight him, he'll jump left and throw a moon high (don't jump). Get a multi-lockon (reticle turns pink), and hit him once. He'll jump to the right side and throw another high moon. Multi-lock again, and he's down.

95: Zomom (Throughout the cutscenes, he's the only one that ever hit Sonic. With a sandwich)

He'll start by jumping three times towards you slowly. Wait for him to jump twice, then on his third jump he'll go off screen. When he does this, run to the center of the screen, make sure you're in the air when he lands, and hit him with a multi-lockon. Next you'll have to chase him with the drill; I suggest waiting a second or two so you don't run into him and take damage before you go in (there's no time limit to chase him anyway). Once you land, 3 columns of tiles will land on both sides of the map. Zomom will slowly spin towards you, so just wallrun up the wall closest to you and jump over him. Do it twice, he'll stop spinning, then you can attack him again with a full lock-on and it's over.

96: Master Zik

All he does is spin fruit around him. Just jump over the fruit, hit him, he'll drop a rocket, chase him to the next area, jump over the fruit again (watch out for the extra ring of fruit), chase him to the next area, and try to find him quickly since if you do you can hit him the last time before he's able to actually do anything. Full disclaimer I don't actually know what he does for his last attack because I always kill him before he can use it.

97: Zeena

She'll pop up balls/chains that she'll start spinning around. You can lock on and hit her before she gains any momentum, so avoiding damage is easy. The second hit is the same, only the chains are longer, but it still doesn't matter since you can hit her right away too. The only way you might take damage here is if she spawns the balls on you, so just watch for the shadows and try to stay behind/in front of her since she'll only spawn them out to her sides. The easiest fight in my opinion.

98: Zor (Zor Lozer of the Forest yes I took this from the achievement name)

Another incredibly easy boss fight. At the start, just turn on the lights, find the guy, and hit him with a multi-lockon. If you manage to get a full lockon, he'll go down in that single hit. If not you might have to hit him again. A complete pushover.

99: Zavok

This boss fight is actually a little difficult and you can take damage if you're not careful. At the beginning, he'll lunge-punche at you after a wind up. Just stand away from him, and since he moves slow, you can just double jump over him when he punches. Afterwards he'll block; Jump and kick him, drop back down to the ground, wait for a multi lock-on, then hit him. He'll move on to the next segment. Here he'll slam the ground and lasers will start coming out of the floor. To avoid, you can either stand next to him (the segment he lands on won't fire a laser), or stand on the circular areas and wait for the lasers in front of you to appear. Then kick, land, and multi lock hit him again (you only need to do this once, though if you're quick he'll get zapped by the lasers and you can hit him again; it won't do any extra damage unless you didn't do a full lock-on on the first hit). Next section. This is like the punch from the first, but this time he'll swing two times before the lunge-punche. Just hop over him again, and do the kick, multi lock hit. Over and over until he's on the edge and looking like he'll fall over. Once he's there, take your sweet time until your lock-on stops stacking, and then hit him with it to knock him off.

100: Eggman (Ivo Robotnik)

The only move to worry about is the hand slam, I'll discuss it later.

First attack: He'll fire green pellets on the sides of the road. Don't move and you're good.
Second attack: His hands will move off to the side, fire a laser, and sweep the road you're on. Just jump over them.
Third attack: His hands will move right to your sides and will slam Sonic. You have to double jump to avoid this, though the timing is a bit tricky. Once the hands move away from you and stop you should do your first jump, then double jump once you're not moving upwards anymore.

Afterwards, hit his leg. His arm will come down, wait until you lock onto the hand, arm, and shoulder (you must lock-on to all 3 with one homing attack). Execute the attack, then hit Eggman's cockpit. You'll land, the robot will spit out rings, and you'll be able to hit it. IMPORTANT: DO NOT HIT THE ROBOT RIGHT AWAY. Wait until you have a full lock-on, and then hit the robot. This will shorten the battle considerably.

Afterwards, you'll get the same attacks as last time.

First attack: Same pellets, but this time he'll wave them around so you'll have to move slightly to either side to avoid them.
Second attack: Same laser attack, but this time it'll happen 3 times per hand, which each pass getting faster.
Third attack: Same slam attack, but much faster and will happen twice. This one might be hard to avoid, but just jump once when you see the hands move away, and then double jump at the top of your jump.

Then repeat the same attack you did to him, only this time you won't be able to multi-lockon if you did so the first time since he won't have enough health for it, so just hit him right away and the fight's over.
Credit Where it Is Due
I don't know who this guy is, but his video did help me out on a few of the missions that gave me trouble, and also inspired me to make this guide and put it on here. As such I will include a link to his video, and to thank him, as if it wasn't for him it would've taken me a lot longer to clear all the missions by finding places to do them in.
